I am using vpinmame 3.2 and the flipper issue still exists.

What is the flipper issue ? Not firing ? If so, are you 100% sure that you don't have a old core.vbs or maybe even a capcom.vbs - outside of scripts folder, being old and preventing you from running with updated code ? Does useSolenoids=1 work for you ?
