I believe I found the issue. In contrast to my initial suspicion, points for bonuses and skill shots are added to the score. However it seems in v.4.0.2 this is only done for a 10th of the total bonus. I did a diff on the scripts of both versions and found the following change in the AddScore function (line 1472):

I did a quick field test and removing this line seems to solve the problem. However, I am not sure if other parts of the scoring are negatively affected.
It would be great if you could confirm my assumption or tell me if I am barking up the wrong tree.

I remember that fix now. It was to fix a problem with UltraDMD which crashed if the scores were too high. So I simply reduced the size of the points by 10, so it wouldn't get an overflow error and crash This doesn't mean the scoring is not working, it is simple reduced by 10 So, yes, you can remove that line now that we are using FlexDMD, but if I remember right UltraDMD got that error fixed too
all it did for me was make a bigger score
but no lack of score with or without it
