As I was typing this though, it occurred to me I should maybe make sure the computer recognizes both of them. Sure enough, Device manager only reports 1 PS3 Eye, and the driver software only seems to notice one of them as well...

I think You did not install drivers right way. Please repeat procedure:
1. Uninstall EyeToy drivers.
2. Download & install (with "developer" libs):
http://codelaborator...-1.6.4.0028.exe
3. Install EyeToy drivers (same as removed in step 1):
http://codelaborator...-5.3.0.0341.exe
Remember to select "developer" version of libs. Comercial version work only with one cam and if You want to use second You have to buy licence ($20).
Device Manager is best place to checking if bothe cams are recognized.

Othere posibility: hardware.
USB ports on mother board are placed in pairs. One pair can transfer up to 30MB/s. One PS3Eye cam require ~25MB/s. If You put two cams in one pair of ports it will limit framerate (or will not work).
Two ports closes to each other are one pair:

ports usb 1 & usb 2 are one pair
ports usb 3 & usb 4 are second pair
ports usb 5 & usb 6 are third
Conect first cam to one pair and second to other. For example
usb 2 - cam1
usb 3 - cam2
In same time You can use usb 1 and usb 4 for devices with low transfer rate like mouse or keyboard but there is small chance it will make trouble (You have to try)
